Observed “2.php” file being overwritten by what seems to be a “default” “2.php” file. Can this process be prevented; would like to add php code to “2.php” without it being over written when published.

Unfortunately no, because Zyro creates numbered .php files when you create new pages. You’ll need to rename your other file to something else.
